Usually, you should not have pivots one under another, only if you have a number of categories that don't change over time, or you're sure that the table expands in columns not in rows.
If you put them side by side, you should leave between them enough empty columns to allow them to expand, especially when you have data in Columns.
I think you should solve the PT overlapping first.
They may not overlap now, what Excel says in fact is that it will overlap another pivot table after refresh. You don't see new data because excel cannot refresh the PT.
Instead of RefreshAll, you have to refresh each pivot table separately with a right click on the pivot and choose Refresh. Keep in mind that if there are multiple pivot tables from the same source, they normally share the same cache, so all pivots sharing the same cache will be refreshed, even if you refresh only 1, therefore the overlapping error might not be related to the pivot you are currently refreshing.

Thanks Catalin for your reply.
I still can't figure out which PV overlapping eachother. (I checked one by one, they are all in columns and no way to block eachother). And, if I didn't update the Q1 data with Q2 data, I can refresh all the PVtables after I add or change the content in my raw data. But the error only pops up when I update all Q1 to Q2, and my filter can't take Q2 automatically.
Do you know how to locate the overlapping PV tabels? All the PV tables are from the same source.

What you can do is to insert several rows/columns between existing pivot tables. Once you add them between 2 pivots, you can try the refresh, if refresh is successful, the problem was between the pivots where you just inserted rows/columns.

Anyway, what I described above is what I would do, there is no other way I know to check overlappings. Even with programming we can only get the existing range from all pivots, but not the future range after refresh.

Hi Catalin,
Thanks for your advice. I inserted columns and rows and even deleted unnecessary PVtables and now there is only 1 PV tables on each worksheet. But when I replace the new Q2 data with Q1 data, I still get the "Overlapping" pop-ups.
I still can't have my filter to grab the updated Q2 value instead of Q1. I think maybe I have to remove the filter and recreate them with the new Q2 value.
